A few weeks ago the weather (low ceilings) at my intended destination meant an alternate had to be on the flight plan. The briefer kept looking out farther and farther before finding one that met 91.169(c). The conundrum was that the closest airport that met the criteria may have been under a TFR (the President no less) at the time I would have needed it. Any FAR reason not to go ahead and use this as the filed alternate?

So long as it's not inside the 10 mile "no fly" portion of the TFR, you should be fine. The outer ring, in all the ones I've seen, allows certain GA flights with ATC coordination, excluding training and a few other operations.
