Hell no, he didn't trust the secondary, nor should he have. Manning just scored on his last possession in less than 2 min, and the Pats D did not look good.
Pats had a rookie corner, and the rest of the defense was dog-tired. The officiating was on a hair trigger. That interference call that put the Colts in scoring possession was just wrong. You know Manning would have gone right back to that well.
If I were Belicheck, I would have bet on Brady too. He's done that much before, and in driving snowstorms. And they had it darn close on forward progress, even with the "bobble". At least where the linesman first dropped the marker. The ultimate spot was terrible.
No guts, no glory.
I would've gone for it. With a punt, the Colts would've had ~70 yards with ~2:00 (ball snapped before the two minute warning) and timeouts. It's only two yards, and if you get it, you're in better position for a win (you either run the clock out or get that many more yards on a later punt after the TO's are burnt by the Colts). To top that off, NE's defense wasn't particularly hot, as demonstrated by the winning catch.
And, when push comes to shove, the best defense is a good offense.
Although, I would've used a passing play. Better chance of getting Colts offguard, if incomplete it's not a huge difference yardage-wise (a run there wouldn't get much more than 2 yards). If it was intercepted, let them run it in for a TD, and you get the ball back with Brady/Moss/Welker and ~2:00, and a Colts defense that wasn't playing particularly well.
At least, those are my strategies in XBox football.
