As I'm understanding, my medical application is good for up to 2 years if I'm age 40 or older. If my SI gets issued after 1 year from expiry date, it will more than likely be expired by the time it's issued.

Does this satisfy the requirement to "have held a medical on or after July 14th, 2006" for Basic Med? Can I just hop onto Basic Med at this point?

A special issuance medical is not valid until the SI has been issued. Until then, it is deferred. If it takes 3 years for the SI to be issued, you never had a medical certificate and will need a new one.

Okay. For the purposes of application, for an individual age 40+ seeking a 3rd class medical certificate, does the application itself have standing for 24 calendar months? Will I have to do another application if they issue my SI, say, around month 15?

If you receive an SI and your medical gets issued, even if only valid for 1 day, you meet the requirements for BasicMed.

The medical is dated from the month the of the application or the date of the exam? I think it's the exam date. Assuming that, if you get the exam in Jan 2020, a 40 year old's medical would expire Jan 31, 2022, regardless of when it's issued.

As noted, if it's issued on or before Jan 31, 2022, the medical exists and BasicMed is in play. On or after Feb 1, it's expired and it won't be issued, you'll get a letter telling you that you need a new exam.

There are people who have been deferred, spent years chasing medical testing, been told to get a new exam (which was also deferred), and then been asked for the exact same testing again. Broken because of inefficiency in doing the job is inexcusable to me.
