Just wondering how long does the FAA keep your denied medical on file for and can I reapply/start a new application in a few months/years?

Forever. You'll need to fix what ails you, or get a special issuance.
Edit: Also bear in mind that you must assume that the FAA has access to your medical records.
 
Kenny is right. They never go away. Each time you fill out an application you will be asked if you have ever had an application denied. Ever is a long time.

The FAA is good at chasing down old records,why do you think they take so long.
 
In fact, EVEN if you finally convince the FAA that you never *EVER* had the thing they claimed you had because they couldn't freaking read a simple sentence, you still have to deal with that history on every single subsequent application. Score one for basic med.
