Okay as a non-pro pilot, I have quite a few (okay a LOT) of incompetent bosses above me. So... surely this happens in the cockpit too. What do you do as a FO if you have an incompetent captain that is borderline unsafe?

Go along with it because they're PIC?

We get a lot of schooling on CRM. Crew Resource Management. Basically on ways of dealing with these sorts of things. If we can't talk it out, we can take it to Professional Standrds and they can help work it out.

That sort of thing is not easy in the 91/non-union world. I guess you can work it up the chain of command until it gets resolved or you find it unsafe enough to quit.
