The reason Garmin Pilot's Android altitude is so inaccurate is because they don't apply the geoid value to their altitude display.

Here at Desert Aire, M94, GP indicates the altitude about 50 feet lower than actual.

Better Android GPSs, like "GPS Test" give the user the option to use the geoid correction, or not. Garmin does not.
 
Doesn't surprise me. They make no claims that the thing has any attempt at vertical accuracy, though in this day and age, the amount of data required to store the necessary GEOID information is pretty tiny (I think even uncompressed it's only about 75mb). Of course, the motivation for increasing the accuracy is dubious as it's still not going to be "accurate enough" to be really useful.
